Duplicated user folders after migrating Windows to new drive, registry keys seem to point to both

Some time ago I migrated my existing Windows 10 installation to a new hard drive, I believe I used Clonezilla to do so.

I previously kept user folders (at least Documents, Downloads, Music, and Pictures) on a secondary drive, and it appeared this was still the case after the migration.

But I noticed in the user profile folder that I have duplicate entries for Documents, Downloads, etc., one pointing to the default location on C: and the other to the secondary drive. I know for sure that the user profile itself was always on the C: drive.

Almost everything has used the secondary drive location, for example, when programs create folders to store data, as well as the entries in the Start menu.

I don't have OneDrive or any other cloud solutions touching any of these folders.

I have also verified that no symlinks exist using the method here:

There are also some registry keys I'm not sure how to interpret. Some entries point to one location, and some the other.

I plan to resolve this by backing up data, selecting the folder in %USERPROFILE% that points to the secondary drive location, and using the "Restore Default" option in the Folder Properties GUI to reset them all back to C:. After doing that I'll go back and use "Move" to point them all back to the secondary drive.

My concern is using "Restore Default" when that default already exists, corrupting my user profile or something else. I'm also concerned whether those registry entries need to be changed before I do any of this.
